If you look at the beginning of Judges, you'll see that part of the city was captured, but it wasn't until the time of David that the whole city as taken. The Israelites were to destroy the inhabitants of the land, but for one reason or another, there were some areas in which this wasn't completely done. Partial obedience in the people of God always leads to bigger problems. Complete obedience is what God desires.
